The flu causes body aches... maybe he has flu? Whenever you get feverish there is always some body/muscle aches to go along with it. Just keep your eye on him.
My 3 year old has had a low fever off and on, sore throat, cough, runny nose and one achy knee. His activity level is pretty much normal but when he walks around he does say his knee hurts and seems to favor it. Just coincidence that he hurt his knee and has a cold or could it be something else?

Only thing I can think of is Lymes disease. Could he have gotten a tick bite recently? I'd call his ped and ask.
How long has he had these symptoms? If it is more than a week I'd speak to the ped about it.

I am not completely familiar with Lyme disease, but his symptoms sound like that could be it, especially with the achy knee, but as others have said, it is best to check with your pediatrician.

He could have a Strep Infection. I had something similar in the spring and thought it was Lyme Disease. (My son actually had Lyme Disease so I thought I knew what my problem was.) But the Dr. did a test for Lyme and an ASO (?) test for Strep and it was Strep. This is not just Strep Throat it's when Strep throat progresses to something else. In my case it was Rheumatic Fever, but it can also progress to Scarlet Fever.
So I'd take him into his Ped. and get a Strep test done. They give 10 days of antibiotics for it.
